With the fate of the Earth at risk, "Godzilla vs. Kong" reunites two great foes. A perilous journey brings Kong and his guards to Jia, a small orphaned girl with whom Kong has formed an unbreakable bond of love and devotion. They find themselves in the path of an enraged Godzilla. It is just the beginning of the mystery that lies deep inside the Earth's core.
After Godzilla and Kong battled and defeated Ghidorah in 2019, the two Titans are the only active Titans on Earth in 2024. It was necessary for Monarch to confine Kong to a dome-shaped facility that mimicked the island's environment, where he was joined by a young Iwi girl named Jia, who is deaf and uses sign language to communicate with Kong. This provided Kong with some company while he was in captivity on Skull Island.
However, when Jia comes to visit Kong and holds out a doll to him, the Titan, sensing that he is trapped inside the biodome, finds out and immediately throws a tree at it.
Meanwhile, Bernie Hayes, an Apex Cybernetics employee and presenter of the Titan Truth Podcast, exfiltrates material indicating dark operations at a Pensacola Apex facility, but just as he finishes downloading the data, Godzilla appears and strikes. Among the debris of the facility, Bernie discovers a curious piece of technology that looks like a huge robotic eye during Godzilla's assault.
After the assault, Godzilla was no longer considered as humanity's savior. Madison Russell, a teen who listens to Bernie's podcast, is anxious about the recent Godzilla assault at her school. When she attempts to reason with her widower father Mark (who is also the Monarch's director) about the source of Godzilla's rampage, he ignores everything she says, merely stating that animals, like humans, may evolve. Madison later enlists her closest friend Josh Valentine to assist her investigate Godzilla's rampage and uncover Apex's secrets.
Because Skull Island can no longer accommodate him (due to Kong's massive size), Nathan offers that they employ Kong as a navigator to guide them to the energy source. When Nathan persuades Ilene to assist in putting a stop to Godzilla's rampage and finding Kong a new home, she agrees to do so.
Realizing Kong cannot survive in the cold weather and that they cannot return him to Skull Island, Nathan asks Ilene if Kong will go if he believes there are others like him through there, and she tells Jia to ask Kong that his family may be down there, prompting the Titan to enter the tunnel and the teams to follow him in their HEAVs.
In that location, the three disembark and find themselves inside a vast dark chamber, where they come across Apex's ultimate weapon, "Mechagodzilla" a mechanized counterpart of Godzilla controlled by Dr. Ishiro Serizawa's son, Walter's chief technology officer Ren Serizawa, who is also Walter's chief technology officer. As soon as Mechagodzilla is launched, Walter releases a gigantic adult Skullcrawler designated "Number 10" into the chamber in order to put the mecha's might against the Titans to the ultimate test. Madison, Josh, and Bernie are on the brink of being attacked by the Skullcrawler when it is captured and detained by Mechagodzilla, who uses a tremendous red energy beam to slice the Skullcrawler in two, enabling Madison, Josh, and Bernie to take refuge in a tiny hatch. However, because to the restrictions of the power source, the test is cut short when the mecha shuts down immediately after the conclusion of the exam.
It is then revealed that Walter intends to harness the power of the Hollow Earth's energy to overcome Mechagodzilla's limitations. Madison then realizes that Mechagodzilla is the reason why Godzilla attacked in the first place: Apex is trying to replace him and all the Titans so that humans can become the Earth's apex species. While trying to find an exit, Madison and the others suddenly come upon a room where Ren is sitting inside the severed head of Ghidorah, which is now a skull and turned into a biological supercomputer and cockpit for Ren to control Mechagodzilla through radio waves after Apex acquired it from Alan Jonah since it was previously bitten off by Godzilla during his battle against Ghidorah five years ago.
Inside the Hollow Earth, Kong and Nathan's team find an ecosystem similar to Skull Island. While roaming the landscape, they are suddenly attacked by a pair of Warbats, with one destroying one of the HEAVs. Kong was able to save the group by killing the first Warbat and swings its corpse into the second one which staggers it, but the creature recovers and constricts itself around him. Before the Warbat can suffocate Kong, the creature is bombarded by missiles from Nathan's team in their HEAV, giving Kong the opportunity to break free and violently beats the monster to death before feasting on the dead Warbat by eating its innards.
Godzilla can't fly, which is a good thing. Maia and her crew attempt to flee in their HEAV, but Kong snags it on the way out and crushes it in his hand, killing Maia and her team within.
Godzilla recovers and gets to his feet as he hunts for Kong on a nearby structure. Kong ambushes Godzilla from above and puts him in a chokehold, attempting to strangle him. This is done to divert Godzilla's attention away from the battle. Godzilla, on the other hand, manages to break free and unleash his entire rage on Kong, dislocating his left arm, slicing him with his claws, and even stomping on his chest twice, despite Kong's attempts to pull Godzilla off of him by pounding his damaged leg with his right hand. In response to his vanquished opponent Kong, Godzilla roars angrily at him, who is restrained and held down.
After waking up, Kong sees the fight between Godzilla and Mechagodzilla before meeting up with Jia, who attempts to persuade Kong that Godzilla isn't truly his adversary. Kong eventually agrees. However, after Kong has continued to watch Godzilla being defeated by Mechagodzilla for some time, Jia discloses to him the truth, revealing that it is the robot, not Godzilla, who is the "real" adversary. After a brief moment of denial, Kong ultimately accepts and sets aside his resentment before entering the fight to assist Godzilla in reattaching his severed limb.
When Madison reunites with Mark and introduces him to Josh and Bernie in the aftermath, Mark is overjoyed and asks him into his show to discuss the Monarch facility in Roswell. Godzilla appears and interrupts the moment, causing Kong to fetch his axe and prepare for a resumption of the battle. Instead of attacking, Godzilla just stands there and looks Kong in the eye. At last, the long-running animosity between Kong's race and Godzilla's is laid to rest as they both acknowledge their actual foe has been slain. Godzilla and Kong treat each other as equals before Godzilla returns to the ocean quietly as Kong and the rest of the assembled humanity watch.
Sometime later, Monarch have created an observation post in the Hollow Earth. One day, Ilene, Nathan and Jia watch as Kong passes by on his morning walk. After signing "home" to Jia, Kong swings onto a cliff, pounds his chest and roars, declaring himself as the king of the Hollow Earth and happily embracing it as his new home and kingdom.
